The difference between the two words is when the action takes place within a fight or argument. To arbitrate is the act of being in the middle of a disagreement--trying to decide which of the sides is right. To reconcile is to settle a fight, it's more positive and less judgmental. 

You would use "arbitrate" in formal settings such as law and when you are in charge of deciding what happens between two parties, and you would use "reconcile" when two parties are settling their differences and coming back together, in more of a personal situation.
