The Spanish ( and the Europeans in general)  brought with them diseases to which the native Americans were not immune -  upon just a contact with the Europeans many native Americans fell sick and many of them died and this was the most important factor in the Native Americans not standing a chance against the colonisers.

The Aztec Empire was an alliance of three Nahua altepetl city/states: Mexico-Tenochtitlan, Texcoco, and Tlacopan. Whereas the Incas, an American Indian people, are originally a small tribe in the southern highlands of Peru.  

The 16th century is regarded by historians as the century where the rise of Western civilization and the Islamic gunpowder empires occurred.

The most important factor in explaining the Spanish victory over the Aztecs and Incas in the 16th century is devastating loss of life caused by European-borne diseases mainly in devastating loss of Indian life caused by smallpox.  (B).
