The Emancipation Proclamation freed enslaved people living in areas controlled by the Confederacy.
This document could only be enforced within Confederate states, and not all of the American states wanted to be part of the Confederacy. This is the reason why this law didn't apply to them, and in the beginning, slavery was still allowed in such states.

The Emancipation Proclamation was meant to free this enslaved in rebellion territory. In other words, it was not meant to free most of the slaves in the US. And the rebellious territory did not follow Lincoln's orders. This did however, made it clear what the war was about and would eventually lead to the freedom for all slaves in the US.
